I could go to the effort of ensuring they can't get in, but if it doesn't bother me that they are in there, is it a bad thing?

Probably. Not to be an alarmist, but I imagine that they're bringing food in with them, right? I imagine that food leavings will eventually bring other pests. Also, I have to admit that I'm not sure of the bathroom habits of the common squirrel... but there may be a problem sooner or later. Finally, I suppose that sooner or later one of them might just die 'in bed', leaving you with a rather large problem.

When you fix the entrance, make sure that everyone is out of the structure first!

I know that pest control companies have 'one way' doors that they can attach to the entrance point - not sure if you can rent these or not, but it would be a great idea.
